You'll have trouble with .html permalinks, and you'll probably be able to get the plugin working in PHP mode. You're better off using a Linux/Unix based server however.

Why not just put the site at / and do 301 redirects? Google will transfer any pagerank to the new site. That's what a 301 redirect is for!
